Mike Weiss, who serves as showrunner and executive producer on both series, said the setup lets his team build “a sturdier universe, brick by brick.” He also said, “There's an understanding that there's a shared history.”

Nick Gehlfuss on 26 Fed
Nick Gehlfuss, who plays Bill Goodman on CIA, already knows the mechanics of moving a character from one set of rules to another; he previously worked on Chicago Med. That matters here because the crossovers are the first, but not the last, bit of cross-pollination viewers will see when FBI and CIA return for Season 9 and Season 2.
The setup also fits a longer Dick Wolf pattern. Over 40 years, he has treated crossover storytelling as part of his television business, and he now does it in-house with Law & Order offshoots, One Chicago, and the FBI universe. In 1995, he and Tom Fontana toyed with a cameo-style crossover in a cold open of Homicide.
